Tweaking X-Sections

I have cross sections generated from LIDAR data so they’re missing the bathymetry under the water level.
I do have the measured flow rate the day the LIDAR was performed.

Is there a method in HEC RAS to “tweak” the cross-section ? Or, I have to do this manually ?

Or : Say the flow rate the day the LIDAR was performed was 100 m3/s, should I simply take this flow rate from the design-flow rate ?
