Lateral Structures and Junctions not functioning properly in 5.0.3

Hey guys, question that hopefully someone can answer for me. I am updating a model that was an effective model of FEMA using about 18 reaches with lateral structures between most of these. I have rebuilt the model using 5.0.3 with updated topo and flow paths, inserted bridges/culverts and lateral structures.

Here is my problem the Flow Optimization Fails to Converge. (Not a huge problem considering it didn’t in the initial model from FEMA), however it the Output table for the Lateral Structures it shows the flow leaving the reach but will not add it into the flow for the connecting reach.

Also my junctions are not working properly see the photo below.

For kicks a ran this model in 3.1.3 and the only error i receive is the flow optimization but the laterals and junction seem to be working properly.
